Is it true that I can only use one stone and have to wait for cool done each time. It seems odd that I can't make a second stone and use it for another transmute while waiting for the cool down on the first.

Yes, you can only have 1 stone, and each transmute triggers a cooldown on it's use. Some transmutes trigger a 10 minute cooldown, others as long as 48 hours. It's a form of economic control to avoid a situation where Arcanite Bars, the best quality metal in the game save for Elementium, become as common as Copper Bars.
